GRASS-GIS logoI use GRASS for GIS analysis. It's a bit messy, but I like it. I found Neteler and Mitasova's "Open Source GIS" a helpful reference.

There are other Open Source GIS applications, including SAGA and this PDF by Steiniger and Bocher provides an excellent overview of the relative merits of each. The use of QGIS as a front-end for GRASS makes the learning curve much smoother!.

For statistical analysis I use R. It is handy because it allows integration between spatial analysis in QGIS and the time-series/FDA analysis needed for the paleo work. There are some excellent paleo-packages for use in R, including rioja, analogue and paltran.

I am currently running Ubuntu and loving it. It's pretty fun to tinker around with and it has an excellent support network with great community forums and wikis. Using Ubuntu does meaning having to give up some software options, however it seems like most research communities have strong support for linux-based applications (see above!).

American Association of Stratigraphic Palynologists

The American Association of Stratigraphic Palynologists generally considers longer timeframes than CAP and has a more international focus. There is a lot of information on this site as well.
